Right click on the Data folder and select "add to archive". Cut and paste the 01 Main folder (and the 02 optional Dragonborn folder if you have that DLC) into the new Data folder. Once extracted, open up the folder, and make a new folder called "Data". So I downloaded the file manually, and extracted to my desktop.

While Mod Organizer seems to work fine with FOMOD installers, it doesn't seem to like this one. So I got it working, thought I would post how I did it in case anyone else has this issue.

The solution is to create a new archive for MO to use and to not use the FOMOD installer. Several other people on the Nexus Forums had the same issues I had. In case anyone else is having issues, there is some sort of problem with Mod Organizer and SIC.
